Marked late when not late - should I complain?

My son, a senior, stays out of trouble, gets good grades, and is respectful. He’s got 6 tardies due to 3 minutes of total latenesses. He could get his driving privilege revoked. He just served a 3 hour detention for it.
On one occasion he was at the door when the bell rang and the teacher shut the door in his face. Rude, but ok. Now 2nd semester - he has a free first period but he has to turn over some index card for attendance before 8:20. He’s in early daily as he drives his younger sister. However, the teacher does not have these cards out early, so he has to go back to turn it over. He turned card over 1 minute late, so he was marked late. He believes she saw him, he told her he was there, but she did not care. Ok, fine, He does not recall being late the other 2 times.
I’m pissed and I think it’s unfair and inflexible. I think I should write the principal in case this continues so I can go on record disputing the last two tardies. Am I over-reacting? What would you do?

Good point about the self-advocating. But he wouldn't bother. And I think teachers have a tendency to brush off kids anyway. They don't take them seriously. When a parent complains the issue gets more attention. But you're right too about it not being academic. So I'm going to let it go. Thank you for responding so fast, I appreciate that.

Don't think of asking politely for an explanation as complaining! You just want the facts from your son's school about tardies he has earned recently. However,he is a senior. Should he be the one advocating for himself? If these tardies do not impact assessment of his academic ability, then why bother?
