We got a preview of the MFE report on our son for his reading problems.  In the report the Speech Therapist notes that he has a decoding deficits that negatively impact his reading fluency and written expression..

What is the protocol for correcting these issues?  Is this something the schools can handle?  Where would we go outside of the school to help with this issue?

I second Earobics. This program was used with my kids. You can also purchase to use at home too.

Re: Auditory Decoding Deficits
Here is a website that will help you get up to speed regarding reading issues: www.brightsolutions.us

For reading instruction, you will want to go with a multi-sensory explicit direct instruction, which would be an Orton Gillingham based type of reading instruction. Take a look at what this type of instruction would look like: www.interdys.org/ewebeditpro5/upload/Multisensory_Structured_Language_Teaching_Fact_Sheet_11-03-08.pdf

If he has true auditory processing problems with phonemic awareness, you may want to check out Earobics and/or Seeing Stars at Lindamood Bell. You could also check to see if you could get instruction in Fast ForWord through the school.
